Startup-Scripts are typically located in /etc/init.d and their job is to start, stop or restart services. The root startup script is named rc.S and it is called by init at boottime via inittab. It subsequentially calls further scripts to boot the system, for the old startup system rc.<service> scripts. For the new startup system S<number>.<service> (uppercase S) scripts are called in numerical order at boot time, which then call rc.<service> scripts, where applicable. This is just a simplified view.
